how to transfer applications to mini2440?

Hello,
How do I transfer applications to the mini2440 running Linux?

I've tried from an ftp browser from windows, I can see root folder and have
tried transfering a file across, but it doesn't actually write.

Next question once i get there, will be - how do i then set chmod for the
file to make it executable?
